Mega Man X6 has an increased emphasis on rescuing Reploids over previous titles in the series. Whereas previous games rewarded the player with health or an extra life, Mega Man X6 rewards the player with additional parts or other permanent prizes.

Rescuing Reploids was made more difficult in this game with the addition of the Nightmare, which makes any Reploid it infects evil, thus rendering the Reploid impossible to save. The parts system was altered as well. Rather than attach a certain part to a certain armor, parts are attached to the character itself. Speed and duration of either can be set separately. Cooldown has been shortened. To balance the shortened Saber animation, dash cancelling has been removed can still be enabled to both X and Shadow X in the patcher. Control of the third slash Saber animation. Damage against Commander Yammark has been slightly reduced. Others received minor modifications for consistency. Nightmare Snake health bar has been cut in half this, and the x2 damage buff by damage tables, match the x4 damage buff in previous versions of the patch Nightmare Mother health bar has been cut in half matches the x2 damage buff in previous versions of the patch.

Boss Attacks: Commander Yammark: increased damage to all attacks. Projectiles are now indestructible. Reduced idle time.

Blizzard Wolfang: increased damage to all attacks. Stage modifications: Amazon Area: the ceiling has been extended on the equally infamous blind jump in the section with transport enemies over spikes. Recycle Lab: the long jump leading to the Capsule and Hidden Area has been shortened by a couple of tiles. Slight speed up of text. A flashing effect was added when Zero himself gets the black armor by defeating Lvl 4 Nightmare Zero. Normally, it would simply change to the black palette immediately.

In the midst of this post-apocalyptic ruins, a reploid scientist goes insane and attempts to get all reploids to follow him and his goal.

Of course, he's up to no good and it's up to X to save the day again. MMX6 features more of the same that X through X5 had. The best 2D platforming, action-filled levels to be seen; the best music of the whole X saga; Best 2D art and animation. X6 is famous, though.
